Las fuentes se descargan en el caché de Gradle y las entradas de classpath para los archivos de origen se ven bien, pero Eclipse no muestra los archivos de origen de las bibliotecas de terceros.

Ese es un comportamiento extraño en Eclipse con el archivo .classpath generado. Simplemente coloque la entrada ''Bibliotecas de aplicaciones web'' en la parte inferior de su archivo classpath (-> Java Build Path -> Order and Export).

La mejor solución es mejorar su archivo gradle.build (entonces no necesita reordenar su ruta de compilación cada vez que genere el archivo classpath a través de gradle):
