Debe configurarlo configurando la clave gsettings ''Detectar codificaciones'' para las codificaciones deseadas.

gsettings set org.gnome.meld detect-encodings "[''UTF-8'', ''WINDOWS-1252'', ''ISO-8859-15'', ''UTF-16'']"
