ACTUALIZACIÓN 1
Problema: Necesitaba tener habilitadas la autenticación anónima y la autenticación de Windows . Pero cuando los habilita a los dos, solo puede obtener NT AUTHORITY / IUSR .
Resolución: para obtener el usuario actual (introducido con el indicador NTLM), necesitamos crear un controlador que se ejecutará cuando un usuario ingrese en la página de inicio de sesión. Cuando el usuario llega a la página de inicio de sesión, el controlador obtendrá la identidad de Windows actual en caché en el navegador y luego la configurará como LogonUserIdentity .
Nota: Necesitaba usar Windows primer inicio de sesión, cuando el usuario entra en la página de inicio de sesión, intentará obtener el correspondiente usuario de ASP.NET.

Entonces necesita configurar IIS local para usar WindowsAuthentication y AnonymousAuthentication . Puedes hacer esto en el Módulo de Autentificación.
Nota Si no tiene Autenticación de Windows, vaya al Panel de control, luego a Programas y características, luego "Activar o desactivar las características de Windows":
seleccione "Internet Information Services"> "World Wide Web"> "Seguridad" y seleccione Autenticación de Windows.
Necesito tener la autenticación de Windows y la autenticación de Owin (formularios) pero no puedo hacer que funcione.
Probablemente la mejor opción es tener dos sitios que tengan diferentes métodos de autenticación.
Encontré un proyecto que hace lo que quiero: MVC5-MixedAuth . Pero usa IISExpress y no puedo hacer que funcione con IIS local.

Si elimino todos mis métodos de ConfigurarAuth () dentro de Startup.Auth.cs , no se produce el error pero no puedo iniciar sesión porque es necesario para realizar la autenticación de cookies .

aparece porque se produce un bucle de inicio de sesión cuando intenta acceder a la página de inicio de sesión.
No vi esto en su respuesta, así que para cualquiera que busque cómo capturar Windows Auth en su canalización de Owin, también puede agregar lo siguiente a su método ConfigureAuth
